During the Pahlavi era, Zahedan High School of Health was overseen by the Provincial Education Directorate. However, following the Islamic Revolution, it was transferred to the Regional Health Organization of Sistan and Baluchestan and subsequently renamed "Hazrat Fatima Zahra Educational and Training Complex." This complex housed several faculties, including family health and school health.
The establishment of Zahedan Medical Sciences Faculty occurred within the Education Complex of Hazrat Zahra, located in Zahedan Square of Celebrities, in October 1986. This marked the admission of 50 individuals for medical and professional studies. In 1987, the institution was elevated to the status of Zahedan University of Medical Sciences by order of the Minister of Health.
In 2002, with the aim of expanding medical services in the province, the Zabol School of Nursing and Midwifery transformed into the Zabol School of Medical Sciences and Health Services, subsequently named the Zabol School of Medical Sciences in 2005. Additionally, in 1993, a branch of the Faculty of Nursing and Midwifery was established in Iranshahr, attracting resources and expertise from Zahedan University of Medical Sciences to further enhance its offerings.

The initial registration fee for students at the university is $50. An annual fee of $50 is also required. For those interested in the Persian language course, which caters to all levels from beginner to advanced, the fee is $300.
